Deluge encyrpts by default, too - which I was just inspired to check,
despite using Deluge for months now. Deluge is in Ubuntu's Universe
repository.

On Shaw here, regular torrent user, never had any issues. Haven't done
a straight download of anything over 10-20MB in ages, so not sure if I
get the same shaping happening or not.
